After accidentally discovering that the boss of Alchemax, the bio-tech research company that he worked for, was supplying terrorist factions with weapons, Miguel O'Hara was injected with a synthesised formula in the hopes it would kill him.  When that failed an explosion destroyed O'Hara's lab when he was in it.
O'Hara managed to survive thanks to the formula which had given him powers similar to the original Spider-Man.  
Forced to quickly hide his identity when the authorities arrived, O'Hara gave his pursuers the slip and returned to his apartment.  Recovering, he tested his new spider powers, which included shooting organic webbing from his wrists, and decided to become the new Spider-Man.  His goal, taking down Alchemax.
With the aid of his trusted friend Aaron Stark (Iron-Man 2099), O'Hara wears a hi-tech Spider-Man suit based on Iron-Man tech, which gives him an added edge.
Spider-Man has since worked with the 2099 Avengers, and is viewed as a hero by many.
