2: In the edited version for TV, this is never explained. They had cut the scene with a cocoon looking much more alien creepy than the one at season's end. However, the show's creator J. Michael Straczynski felt that two cocoon scenes would feel repetitious and robbing the surprise effect. They never again referenced that Delenn is actually a transwoman.

The reality behind this: Everything is completely true, save one thing: This first cocoon scene was never filmed. 

In the pilot, Mira Furlan was supposed to play the Minbari ambassador Delenn as a man (https://www.reddit.com/r/TVDetails/comments/6srhah/in_babylon_5_pilot_delenn_has_facial_prosthetics/). The voice changer didn't work, so they changed the concept to a man with a woman's voice or a woman looking like a man, they left this open for the audience. At the end of the first season, weaving himself into a cocoon, he was originally planned not only to change into what he did in the TV-show in the second season, but additionally into a woman. However, Mira Furlan had difficulties acting with the prosthetics, so they changed the male Delenn of the pilot into a completely female Delenn in the following episode already.
